Viruses can attack every type of file on your drive. It doesn't matter if it's at the beginning or the middle, or the end of your storage device. It can be in the boot sector, FAT table, system files, and data files. You should be able to specify what files you want scanned during a virus scan. There are some folders and files that are more likely to be infected by viruses, but all are at risk. If you wanted to try a more simple scan just do the following folders:
C:\Windows\system32
C:\Windows
C:\Documents and Settings\YourUserName\
C:\Program Files
C:\
You should be able to configure your AV software to scan just exe, vbs, com, pif, bat or dll files and not archived files.

It's best to scan you whole computer, but if you knock out some area's here and there it should be ok as long as nothing new was downloaded into that area. Never knock windows32 out of the file scan alot of virus bed there.
